What is the recourse if compensation is paid based on the higher value of the item at the time of seizure compared to the time of destruction?

If the item's value at the time of seizure was greater than its value at the time of destruction, and the liable party compensates based on the higher, earlier value, that party should recover the difference between the two values. This is because they entered into the arrangement not expecting to guarantee the higher value, and they did not receive the benefit corresponding to that excess amount.
